Following his mother's death, the protagonist returns from the US to his ancestral home to fulfill his mother's last wish. Upon arrival he understands that the world of black magic and sorcery he heard as stories were not far from real.

Chirakkal Kelu Nayanar, a warrior in 16th century Kerala wants to avenge his father killed in a confrontation with Vasco da Gama and his troops and is assisted by his best friend Vavvali and warrior princess Ayesha.

The story begins with the fall of Mangalasserry Neelakandan's (Mohanlal) son Karthikeyan (Mohanlal), as he ventures out to make money which ultimately makes him a liquor baron. The relationship between Neelakandan and Karthikeyan deteriorates, as the father does not approve of his son's money-making methods. Mundakkal Shekharan (Napoleon) comes into the picture again after spending a term in prison for killing one of Neelakandan's friends. He decides to finish the Mangalasserry family by confiscating the house which was kept as collateral for Bhanumathi's (Revathi) treatment. Bhanumathi passes away and Karthikeyan is now bent on taking revenge. Neelakandan loses his home and Karthikeyan ventures out in an attempt to reclaim his ancestral home. In the meantime, Karthikeyan abducts Shekharan's daughter Janaki (Vasundhara Das) in an attempt to blackmail him, during which they fall in love with each other. The remainder of the movie is about how Karthikeyan manages to get his ancestral home back while Shekharan's nephew Mundakkal Rajendran (Vijayaraghavan) makes attempts to kill Karthikeyan, but instead Neelakandan gets killed and Karthikeyan ventures out to kill Mundakkal Shekharan. Udayan is left heart-broken but fate comes in the form of Babykuttan who wants to produce a movie with Udayan in the director's seat. But when the project nears completion, Saroj walks out from the project due to an ego clash with Udayan. Shyam, an irresponsible guy joins a women's college, only to satisfy the wish of his mother who is also a lecturer there.

The Kunnath family is headed by the conscientious schoolteacher Madhavan Nair who has two young sons, Raja and Surya. On the day of village festival, a teenage boy belonging to the rival Puthiayara family is accidentally and unknowingly killed by Madhavan Nair. Not wanting his father's good name to be spoiled, Raja takes the blame himself and is sent to jail, resulting in his father denouncing him. After release, Raja ends up becoming the right hand man of a gangster in Madurai, adopting the moniker Pokkiri Raja. Cut to 25 years later, Surya has fallen in love with Aswathy who happens to be the stepdaughter of a corrupt police commissioner. When the evil cop frames Surya, puts him in lockup and insults Madhavan master, the broken-hearted father vows revenge by bringing back his elder son Raja to rescue Surya and finish the commissioner.
